I have been having issues with 1 season with a series.
As you can see in the screenshot Season 3 shows only 1 Ep.
If I go to the folder all the files are available on the filesystem. Season 1 and 2 where added using the same workflow.
If i click on Manage Episodes I can see the all files and if I select ones and click delete it will delete on the file system.
The only thing I do differently to you (and get all episodes detected correctly) is include the Series in the naming.
i.e.
Star Trek - Picard - s03e01 - Part One - The Next Generation [720p].mkv
The only one detected is episode 10, which is also the only file with two digit episode numbers S03E01 is usually better than S3E1 given that two digits for season and episode numbers is more common. The [1080p] at the end may also be leading to some issues because generally [] at the beginning or end is used by anime releases, the 1080p all alone like that is also pretty useless from a informational perspective since resolution can be obtained from the media information, but source (WEB, BluRay, HDTV, etc) cannot.
What workflow did you use?
You should always let Sonarr import the files into the series folder from outside, if your workflow involves copying/moving files into that series folder you should stop doing that and leverage Manual Import (from Wanted: Missing) or allow Sonarr to import from your download client directly.
Unfortunately you’ve ignored the template and not included any of the version information nor debug/trace logs. Without that we don’t know whether you’re dealing with an issue that was already fixed or what exactly the issue might be.
Please provide the requested information and the logs should contain the entirety of the Refresh and Scan taking place.

How to provide debug logs:
- Read the Logging and Log Files wiki section before posting - Sonarr Troubleshooting | Servarr Wiki
- Change the Log Level to Debug in Sonarr’s General settings and then recreate your issue/wait for it to reoccur
- Post the full contents of the log file (not a line or two, or just the error from the Events table) to one of the sites recommended in the wiki
- Do NOT use pastebin.com as their filters have a tendency to block the logs
- Do NOT copy and paste logs here or provide download links to log files
- Do NOT edit, trim, or reformat the logs
Figured out the issue it was because the filename all had “Part XXXX”. Once I removed those from the name it worked fine. Now the big issue is the name came from TheTVDB and its the same info being pulled into Sonarr. Not sure why it was not liking the filename when they contained the string “Part” Sonnar doesn’t seem to pick it up.
It’s a combination of your chosen numbering and the episode title, if you used S03E01 instead of S3E1 it wouldn’t have picked up on the Part bit.
We should be able to improve this, in the short term you can use Manage Episodes to correct this for the file you’ve already moved, but in the future don’t move files into the series folder and use Manual Import instead.
