I’m looking to migrate my settings and series catalog from ubuntu to windows.
I’ve seen this come up and I know it is not straightforward. What files do I need to transfer and are manual changes to the paths even possible?

You’d want to use everything that’s taken in a ((backup)). Nothing in Sonarr will fix the paths and starting it up will cause a number of errors as it will expect Windows paths, but find Linux paths. You’ll need to use a sqlite editor to update the database, series, episode files, metadata files and root folders at a minimum would need to be updated, but there may be others.
