I currently use Sonarr to track and download shows and then use Syncthing to move files from a seedbox to my PC. Looking for a way to disable series folder creation as this means Syncthing will download duplicates of items.

This is a damn needed feature and absolutely infuriating.
By default Sonarr will only create folders when needed (first episode for that show/season downloaded). Did you enable this?
Settings - Media Management - (enable advanced settings) - Create empty series folder
Unless you mean something else but it’s not very clear.
