I love that you can manually grab a higher quality version of an episode and the higher quality version will replace the lower quality one. But is there a setting that allows the program to automatically check for higher quality versions from time to time and replace the original downloads?
Yes, look at quality profiles. Once the cutoff of a quality profile is met or exceeded a better quality would not be downloaded. You can change the built in profiles or create your own.

just found it. when i went to the edit window for the quality setting there is a cutoff entry field
