Not sure if this is where to put this but I will share my experience on this problem.
Problem: files missing from disk that are already dowloaded (Using WD mybook live as NAS)
permission problem using SYSTEM
Solution: fix permissions
open the nzbdrone service in the windows services and check the box to allow service to interact with desktop checkbox
Now for the Details
First I added a TV show and all went well it downloaded as intended new episodes, but I noticed that only the ones that were newly downloaded were showing up as on the disk. All of them are there in windows explorer. So I decided to rescan files/refresh the library none of this worked.
I then noticed that all of my episodes that were downloaded before from SB for example were listed as missing from disk. I then deleted the show and restarted nzbdrone and readded the show. Now all the episodes including the ones I downloaded with nzbdrone were missing from disk.
I then ran accross the FAQ
Seems that I have found a easier solution in my opinion:

For Windows 7 (its what I have)
start
type services.msc (or open services any way you like)
click on services.msc (may need to be administrator for this)
scroll down till you see nzbdrone
double click (or right click and go to properties)
*should put you on the general tab by default
click the Log On tab at the top
It should say
Log on as:
() Local System account
[ ] Allow service to interact with desktop
Now check the little box to Allow service to interact with desktop
or
Pick “This account” and provide a User account for the NAS
for WD mybook live you need to got to it and manually add a user account first if you want to do it this way
Now refresh library in nzbdrone and your finished
