drone will display that message if its unable to connect to the backend server for 3 minutes or longer, based on your logs this wasn’t the case during the update window. When exactly did you see this message?

I clicked on the install button of the update and it went through all the actions in the log.
Black dots were pulsating across the system sections and after a few minutes the screen went grey and the message appeared.
I then had to restart drone.

Did the update install successfully?
How do you have drone running? plist file? If so, it sounds like you need to update the plist (possibly), see: http://forums.nzbdrone.com/t/issues-with-update-osx/942/10 for more info

The update.css file in drone file is dated 26th Aug 2014. That is when I first tried to update to 2.0.0.2046.
I have drone running from “Lingon X”. I see from the forum address you left Lingon X does not always work. I will try running direct from the terminal. I was running from terminal when I updated to 2.0.01861 and update worked ok.
