If Sonarr and Transmission are on the same system it should just happen, if they’re not you’ll need a Remote Path Mapping to get it going.
Check Sonarr’s queue to see why they aren’t being processed as well as the log files, debug logs should show them being processed and trace logs will log the information received from Transmission.
So I think I know what the issue was. I has configured Transmission with a category even though I wasn’t using one. Once that was removed, Sonarr now sees all downloads in Transmission in the Activity screen as well as NZBs.
Hoping this will also rectify downloads not being moved properly

I have the same issue for Transmission in combination with Sabnzbd.
Sabnzbd downloads TV shows to /volume/NZBs/complete/tv and Transmission to to /volume/Torrents/tv (were tv is the category set in Sonarr for Transmission)
Als usenet downloads are moved to the corresponding Series folder. But when an episode was downloaded by Transmission it stays in the “/volume/Torrents/tv” folder.
You’ll need to check the log files to see why and they must show up in Sonarr’s queue, if they don’t your category may be set wrong, since Transmission doesn’t support proper labels (except on OS X) the path is used to specify the category, so setting it to “tv” in Sonarr should work.
