Description of issue: So, for example, in Sonarr “The Office (US)” Season 4 start with 4 double episodes. (eg. Fun Run (1), Fun Run (2), Dunder Mifflin Infinity (1), etc…)
Apparently media combined all those episodes in just one episode each. Is there any way to edit the metadata or something to make sonarr expect just one episode?

No way to edit the metadata, just name the files accordingly (might have to do it manually for disk releases), if it’s a two part episode name it S04E01-E02 (or whatever your preferred format is) and Sonarr will handle it properly.
