Is it possible for nzbdrone to keep all episodes in a flat structure instead of an individual folder per show?

No, that is not possible. It would be a pretty significant change to support that for a small number of people.
I assume this is mostly for a media player that doesn’t do well with folders?
Nah, just a different system for sorting shows than other people. One folder, TV - Incoming, for stuff you haven’t seen thats new. TV - Seen for the old stuff.
